I put together a new version of Yahoo Mail Notifier that works around the issue. I also discovered an easy way to parse for the actual number of new mail per folder and the total number of messages, but I'm not doing anything with it yet (other than logging it).

Please test out the new version located here. (andate sul link sotto per trovare il download..)
If the mail count is still off, please go into the preferences and check the "Alternate checking method" box and try again.
